Avoid storing 0.0.0-dev into package.yaml ()
Storing `0.0.0-dev` into `package.yaml` makes little sense:
- no two _development version_ are the same
- there is no way to _download_ `0.0.0-dev` version via `ensoup`
- regular releases refuse to process `0.0.0-dev` projects

Better to avoid storing such _development version_ at all.

Fix std-benchmarks module path ()
Fixes the `sbt std-benchmarks/run` runtime module path. Before  the `std-benchmarks` had `logging-service-logback` as a [transitive dependency of the `ydoc-server`](https://github.com/enso-org/enso/pull/11615/files#diff-5634c415cd8c8504fdb973a3ed092300b43c4b8fc1e184f7249eb29a55511f91L4052). Now is should be provided explicitly.

Ydoc library ()
`ydoc-server` compilation requires generation of `ydoc.cjs` resource that can take time and slow down the libraries development (building the enso distribution). This PR splits Ydoc into a library and the server part to avoid JS resources generation during the compilation of the language server.

Changelog:
- refactor: Ydoc into ~~`ydoc`~~ `ydoc-polyglot` library and  `ydoc-server` server parts
- update: language server to depend on the ~~`ydoc`~~ `ydoc-polyglot` library

--jvm tries to find Java executable system-wide. ()
Fixes `--jvm` option, given to the native image. This was failing on my machine, because when given `--jvm` option, the runner was trying to find the `java` executable from the distribution manager's runtime (on my system located in `~/.local/share/enso/runtime`) and it used the first runtime found. But the first runtime on my system is JDK 17.

The `--jvm` option now tries to:
- Find a JDK from the distribution manager that has the same version as the JDK used for building the engine.
- If there is not an exact version match, it tries to find a runtime from distribution manager that is *newer*.
- If none, fallback to system-wide search
- System-wide search tries to find `java` from `$JAVA_HOME` and from `$PATH`. But this is just a fallback.

- Added test to Engine CI jobs that pass `--jvm` argument to a native image of engine-runner
- ea3af5ffbc
- `runtime-version-manager` sbt project migrated to a JPMS module
- `engine-runner` now depends on `runtime-version-manager`.
- Removed unnecessary stuff in `runtime-version-manager` dealing with outdated `gu` Graal Updater utility.

Fix Logger's name in stdlib ()
* Fix Logger's name in stdlib

Somehow SLF4J is able to recognize correctly the provided Logger's name
and print it to the user. Java's Logger is
not.
In addition, we setup SLF4J's configuration, meaning that log-levels are
correctly respected.

For a simple project:
```
from Standard.Base import all
from Standard.Base.Logging import all

type Foo

main =
    IO.println "Hello World!"
    Foo.log_message level=..Warning "I should warn you about something..."
    Foo.log_message level=..Info "Should be seen? By default we only show up-to warnings level"

```

This change demonstrates the fix.

Fix logging in CLI ()
* Fix logging in CLI

Previously, unless `--logger-connect` was used, CLI would always
fallback to console logging. In addition it would be misconfigured if
`application.conf` was provided with logging configuration.

This change makes sure that CLI uses the same logging infrastructure as
the rest of the system.
As a result, CLI will now by default not only log to the console and
respect the provided configuration but also log to the file system.

Only single native image is built at a time ()
 introduced another definition of a buildnativeimage task. Since that time, our CI is transiently failing on out of memory error. This PR ensures that there can be just a single `buildNativeImage` task running at a time.

# Important Notes
Manually tested by running
```
sbt:enso> all engine-runner/buildNativeImage project-manager/buildNativeImage
```
And looking at spawn subprocesses. On develop, I have two `native-image` processes, on this PR, there is just a single one.

`sbt> clean` didn't really clean everything as `engine-common` was
missing in the list of aggregates. This could turn out problematic for
incremental compilation.

Apart from adding `engine-common` to the list of aggregates,

Running java tests requires us knowing all additional dependencies as
they have to be added to the classpath manually. That can only be
ensured by invoking the right sbt target.

Upgrade SQLite to 3.46 ()
Before 3.46, the SQLite parser had a limited stack, which could overflow for certain complex queries.

CTE optimizations make some of our queries much smaller, but also a little bit more deeply nested, causing the parser stack to overflow. 3.46 removes this stack limitation.

Reduce akka logs in PM and LS ()
* Reduce akka logs in PM and LS

After  we suddenly got a lot of (useless) logs from akka in
project-manager and language-server. After some investigation it turned
out that akka-typed had a special configuration to enable logging in
akka using slf4j.
As we don't need the whole library for that I only stole the
configuration.

* Akka-related startup improvements

Realized that Akka Typed and Spray were not used **at all** yet there
were in the list of dependencies.
Additionally, the former would also show up in the list of Akka's
library-extensions, initialized on startup.

see any other way of disabling expensive Serialization extension, which
we don't seem to use anyway.

Relative paths are relative to current project locally and in Cloud ()
- Close 
- Changes `project-manager` and `ensoup` launcher to run the engine/language-server with working directory set to the directory containing currently running project.
- If the working directory is _not_ "the directory containing currently running project", a warning is written to logs. This can happen if the raw `/bin/enso` engine runner is used in a different directory.
- In the Cloud, the `File.new` interprets relative paths as cloud paths relative to the Cloud directory containing the current project. Absolute paths are unaffected.

Plain `Storage failure [AccessDenied].` was rather uninformative when it comes to debugging the underlying problem.
Added more detailed error messages and runners' failures should now sometimes print a detailed message.

Mitigate Language Server visualizations DOS scenario on startup ()
* Mitiigate LS DDOS scenario on startup

For a medium-size project with a lot of visualizations, Language Server
will be flooded with visualization requests on startup. Due to an
existing limit for the job execution engine, some of those requests
might have been silently dropped.
This change lifts that limit until a better fix can be invented.

Additionally, a slow startup might lead to a timeout when serving open
file request. This change adds some retries as a fallback
mechanism/progress monitoring.

Add ExportImportResolutionBenchmark ()
Vast majority of CPU time in ExportsResolution is spent in [BindingsMap.SymbolRestriction.optimize](9a37357247/engine/runtime-compiler/src/main/scala/org/enso/compiler/phase/ExportsResolution.scala (L173)).  dealt with this. This PR only adds the `ExportImportResolutionBenchmark`.

# Important Notes
- Introduce new [ExportImportResolutionBenchmark](9e70f675d8/engine/runtime-benchmarks/src/main/java/org/enso/compiler/benchmarks/exportimport/ExportImportResolutionBenchmark.java) that measures the performance of import and export resolution only.
- Note that the already existing [ImportStandardLibrariesBenchmark](4d49b00375/engine/runtime-benchmarks/src/main/java/org/enso/compiler/benchmarks/module/ImportStandardLibrariesBenchmark.java) is probably fine for the purpose, but I just wanted to be sure that **ONLY** the import/export resolution is measured and nothing else, so I have isolated that into a new benchmark.

Support for --jvm option in Enso runner ()
Addresses one of two concerns of  - adds support for `--jvm` argument to allow us to switch from _native image_ built Enso binary (as developed by ) to regular JVM based Enso execution. This change _doesn't affect production builds_. The _native executable_ continues to be only built by `engine-runner/buildNativeImage` which is tested on CI, but not in the production jobs.
